When Mario and Luigi are left in charge of the Mushroom Kingdom, they battle threats within that get checked off a map with a Mario flag. The music, power ups, and threats themselves represent different worlds from Super Mario Bros. 3 (1988) including Water Land, Big Land, Sky Land, Ive Land, and Pipe Land.

The enemies that Princess Peach and Toad encounter at the gravity casino are Wart, Mouser, Birdo and Clawgrip, all bosses from Super Mario Bros. 2 (1988). Peach battles Wart by grabbing a vegetable and throwing it into his mouth, which is exactly the way that he had to be defeated in the game.

The giant dragon monster that Bowser Jr's paintbrush creates near the end of the film is the dragon boss from Super Mario Odyssey (2017).
